I managed to do energy minimization but it seems that equilibration does not progress at all.
I did a coarse grain for 1UBQ and with multiple molecules in the system.

I noticed this issue with another protein as well, just 1 protein in the system. Also no progress with equilibration but energy minimization works fine.
