Hello there,

When I try to

cg_bonds -top topol.top

I have the following error

key "olac" not known in dictionary

OLAC is actually both molname and residue.

Hi,

Most likely there is a discrepancy between residue names in your .gro file and in the topology. Make sure your coordinate file contains OLAC as well.

You've most likely loaded the .gro file when you've opened VMD, right?

'olac' needs to appear in the coordinate file, topology and itp file. If any of these has a different name or a typo, cg_bonds does not know what to do with it.

Right, that explains it - It's a limitation of the script. Apparently it does not work if you define molecules within the .top file, but expects all molecules to be defined through #include -statements.

You can write the:

Hi,
Problem solved; Just make a new line at the end of your Topology.top file (e.g. if the last line of [molecules] directive in your .top file is (NA+ 100) put the cursor at the end of this line and make a new line simply by hiting enter key.) and save your .top file.
